Swords of the Cross

How will the Swords' ability to 'level the playing field' by removing supernatural protections be handled in the game?

Any supernatural toughness ability has the feature of having a "Catch" -- basically, a way that you can get around the toughness, if only you had access to the right materials, etc.

Swords of the Cross always qualify as the Catch.

Let me see if I correctly understand this concept. Is iron always a Catch for fairies?

Yep. You still have to contend with that whole "okay, the dragon can fly around, spit fire, etc", but dragons tend to be really overconfident about their ability to shrug off sword blows until you sidle on up and stab them in the heart.
